Hi,
  When used within VMD, you won't run the main "psfgen" command as you
would for the standalone version, but rather you'll just run the
individual psfgen commands. This should be described in the
psfgen documentation online:
  http://www.ks.uiuc.edu/Research/vmd/plugins/psfgen/
