I have this problem from time to time, on a IA32, Linux (vmd 1.8.4b11)
The only windows that appear, are the console and the 3D graphical window.
Typing "menu main on" on the console resolves the problem for that VMD
session.
Perhaps checking the .vmdrc. Is there a menu main off?
