Hi,
  Before running VMD as root, make sure you're able to run 'xterm'.
It sounds like you forgot to use 'xhost' to enable the root user to
open a window on your machine (the authentication error). If the VMD windows
flash and exit first thing, you'll want to do this:
  source /usr/local/bin/vmd (will immediately exit as before)
  /usr/local/lib/vmd/vmd_LINUXAMD64

When VMD exits the second time, note the error message that's printed.
You will also want to check the output of 'ldd':
  ldd /usr/local/lib/vmd/vmd_LINUXAMD64
