Hi,
You can use the VMD text console to run various scripts to generate
image sequences that can be encoded as a movie, or you can use the
Extensions->Visualization->Movie Maker tool. If you find the built-in
options in the Movie Maker to be limited, you can start with one of the
scripts in the VMD script library on the web site and go from there.
Oh, and yes, you can run VMD from the command line in Windows, but you
have to either add it to your execution path, or give a fully qualified
pathname so that the windows shell can find it. You'll also need to have
the various Tcl DLL's in the Windows library path in order for that to
work out. Let us know if you have more questions.
