You didn't say what the problem you're having really is. Since you
specify "clean" I assume that you're having trouble with those reps because
they aren't specified as a single continuous surface, which is required by
some STL postprocessing packages used by 3-D printers. MSMS on the other hand
does produce a continuous surface and should print even on the most restrictive
3-D printing software. If you're having trouble using STL, another option
we often use here is to export the scene in VRML2 format, which also lets
you use color-capable 3-D printers. If you email me with more specifics of
the problem you're having I should be able to give you a few suggestions.
Generally speaking, the CPK and/or Licorice style reps aren't going to
work as nicely as surface representations are, even with software that's
more flexible. The CPK/Licorice reps end up being very skinny and are often
somewhat fragile, so you'll want to be careful with how you use them with
3-D printers.
