Bora,
we had a similar problem with VMD1.8.2 on WindowsXP. It didn't add water and
ions, probably this version of psfgen works uncorrectly. We moved the
"autoionize" script from VMD1.8.2 to VMD1.8.1 and it works. You may also
try to replace the psfgen in VMD1.8.2 by an older version of this plugin.
