Olga,
  The source of your problem is indicated clearly by the VMD
startup messages:
  Xlib: extension "XFree86-DRI" missing on display ":0.0".

That is the cause of your slow VMD performance. The result of that
error is that your system is using the fallback OpenGL implementation
which in this case is Mesa-based software rendering.

What do you get if you run 'glxinfo' on that system?
