Ioana,
  Use two separate selections rather than using the "or" and you can
then assign the colors differently for the two groups. If there are
bonds between the two groups that you want to see more easily, I suppose
you could make a third selection using a "within"/"and" distance in
combination with the two halves of the "or" selection. In any case,
its not trivial to get precisely what you're asking for, as you've guessed.
