Use color by ColorID, that should work fine.

Already done in the latest test version, in fact this is really the only
option now, no more chunky looking isosurfaces... :-)
If you'd like to test an alpha version of VMD 1.8.2, you can grab one of the
test binaries here:
ftp://ftp.ks.uiuc.edu/pub/mdscope/vmd/alpha/
These have the beautifully smooth looking isosurface code in them... ;-)
