Just to add one point here -- running within a VM (which it sounds like was
being done here) is just going to worsen your problems, because now you
have two layers of operating system overhead (the host and guest OS)
competing with namd for compute resources instead of just one. (and that's
best case, even assuming the VM layer is otherwise arbitrarily efficient)
